Inspired by the call of His Eminence, Jaime L. Cardinal Sin, who mandated organizations in the Archdiocese of Manila to help in the formation and education of the young, the Daughters of Mary Immaculate (DMI) and the Catholic Women's League (CWL) of the parish of The Our Lady of the Abandoned in 1976 responded and made it their project to put up the Marikina Catholic School with the consent of the parish priest, Msgr. Jose B. Cruz. Through fund-raising activities, they raised the necessary amount to construct the first classrooms at the right wing of the back portion of the church. They also facilitated the processing of the papers for registration in the respective government agencies.

Starting the pre-school in 1977, Marikina Catholic School graduated the first batch of students in 1978. The spiritual formation of the students was provided by the Sisters of the Daughters of Charity, then assigned at the Boys’ Town Complex.

In 1981, with the money coming from the school fund and a loan from the Monte de Piedad Savings Bank, Msgr. Cruz constructed a two-storey building with six classrooms to house the growing number of students. In the School Year of 1985-1986, the Ministry of Education, Culture and Sports (MECS) granted government recognition to Nursery, Kindergarten and Elementary courses of the Marikina Catholic School.

Seeing the need for additional classrooms in 1987, Msgr. Generoso Mediarito, constructed another building, completing the project in 1989, and Msgr. Teodoro D. Perez for his part, in 1994, constructed a three-storey building to house six classrooms and the parish hall. On January 18, 1999, the school purchased the adjoining property of the late Dr. and Mrs. Augusto dela Paz, on which to build additional rooms for the Nursery classes. Msgr. Arnel F. Lagarejos in 2000, aware of the school's need for additional classrooms due to the increasing enrolment decided to purchase the adjoining lot owned by Ms. Lourdes de Guzman and had a two-storey building constructed in 2001.

At present, there are 42 classrooms (fully air-conditioned) to serve 2,210 students in the Pre-School and Grade School Departments, Library and LRC for the pre-school, two Computer Rooms, Clinic, Canteen and the offices of the Administration, Finance, MIS, Registrar, Guidance, Student Discipline, Coordinators and Faculty.

Under the administration of Msgr. Mariano T. Balbago Jr., the Marikina Catholic School has continued to undertake the improvement of the facilities of the Early Childhood and Elementary Department. This School-Year 2007-2008, the High School Department opened beginning with four sections of First Year and one section of Second Year with permit granted by the Department of Education (DepEd).The school building is equipped with air-conditioned classrooms, Science Laboratory, TLE Room, Library, Computer Laboratory, Clinic and Canteen including offices of the Administration, Finance, MIS, Registrar, Guidance, Operations, and Faculty Office.
